theres an option called GAME TILES on each layer that is in the GAME group. why dont add this option for layers in other groups too? would be nice ??

+ 1 had the same issue. So now i have to re organize my layers only when the map is done.

Other groups can be moved around, they don't have to start at the same coordinate as game group.

maybe let the editor check if the group is moved or not. if its moved you cant put game tiles (the button gets black or grey or whatever) and if its not moved, you can place gametiles. if you already placed gametilea and then move, its no problem because the tiles are there if you understand what i mean. :)
